I maintain my music in a Windows Music management program: MusicBee
Previously I used Traktor to DJ with and it was pretty good at detecting and finding "lost" tracks due to me moving them around in MusicBee.
VDJ seems to be particularly poor at this though - relocating missing tracks seems to be a one-at-a-time process.
One partial solution to this would be to simply keep ALL the tracks I might use in a performance in a single folder and just use playlists/virtual folders to manage them. Any performance (or other) issues with doing this? There could easily be 5000 tracks in one folder by the time I'm done.
