I have set some hot cues up in serato DJ when I was using it the other day and I know when you load your serato crates in Virtual DJ it brings the hot cues up that i have set . My question is if I uninstall Serato DJ and delete the Serato Folder from my computer will i lose my hot cues or will they stay where they are??

You will lose your Serato Crates, but not the Hotcues of their Tracks. Those are stored in Tags, and VirtualDJ can read those depending on the setting getCuesFromTags (VDJ Options)

You can convert your library in Rekordbox, Traktor, VirtualDJ, Serato or Engine Prime format here.

You can also choose to download a partial library. This is very useful if you only changed certain playlists and this can drastically reduce the time it takes to import tracks back into Rekordbox or Traktor.
