I've had similar issues with just the right deck on the NS7.
As long as I only use the left deck, everything sounds okay, but once I bring in the Right deck, VDJ doesn't seem to be able to keep up.
I know Serato Itch has problems every now and then keeping up as I get an indication with the red dot next to the word MIDI in the top right hand corner.

Is VDJ struggling keeping up with all that MIDI data? Do we get any indication from VDJ that MIDI is out of sync?

I mapped my Mixdeck with VDJ 6.1.2 without any problems about a week ago. Test 3 times at 2 hour intervals and it worked flawlessly. I had a DJ gig the past Friday and thought I'd test it one quick time. Good thing I did! The right side of the Mixdeck would automatically play out the left channel when it was in cue. The crossfader ceased to work or any of the gain switches. Then after about 2 minutes the Mixdeck was sounding over modulated, like somebody turned the gain to the max.
I tried then restarting both the computer and VDJ and switching on/off the Mixdeck, no help. So then I spent about 20 minutes going through all the mapping and sound settings, nothing seemed to help. So I then disconnected my Mixdeck from VDJ and changed the the soundcard to primary. The VDJ sounded fine, leaving me to believe there was a problem with the Mixdeck. I then put in a cd and it was still over modulated.
I then called Numark and finally after being on hold for 45 minutes I was able to them the problem. They said there was nothing that they could do but to send it in to have them repair it. At least it's under warranty.
I got the Mixdeck to avoid depending solely on just using the computer but not sure where to turn to now. Anybody know of any good controllers that would not crash with VDJ?

I use the Denon HC4500 and had not had any issues what so ever.
