The DJ Control MP3 e2 is only natively supported by Virtual DJ from version 6.02 and over.
I would recommand updating to the latest version (6.05), because with 6.01, you will need to manually configure it as a controller.

How would you manually set it up as a controller if you still would like to use version 6.0.1? Is it possible?

It is not possible. There is no support for Hercules MP3e2 in this older version.
There have also been many changes and new features added to VirtualDJ since v6.0.1 - Please use the latest v6.1 trial http://www.virtualdj.com/download/trial.html
