I just got my mixtrack pro II in the mail with serato dj intro. Although this deck works just fine with serato, it doesn't work in VDJ. It's like the program doesn't even realize that the deck is plugged in. Any ideas?

It won't work with the LE version that came with your DJ Console, or the free Home version.
As you can see from the comparison chart of VDJ versions you'll need the full Pro version to use a controller.

Mixtrack Pro II is natively supported with the latest version of VirtualDJ http://www.virtualdj.com/wiki/VirtualDJ%20Controllers.html
There is no need to download any mapper files. Even if you do, the LE version of another product will never work with another device.
You will need to upgrade your LE version to Pro Full http://www.virtualdj.com/products/oem.html at a discount. You can test the Pro Full version prior upgrading/purchasing by using the Home Free version http://www.virtualdj.com/download/free.html which provides multiple 10min sessions for your tests.
