Yes, the data is stored independently on the drives now.

However; since you would be doing this on downtime and not at a gig... you could just copy the DB of Drive 1 to Drive 2 after the analysis... try that... but remember Drive 2 needs to be identical in files and structure to the Drive 1. Give that a try... should work.
Backup and save any already existing DB on Drive 2 just in case it doesn't work.
