If I right-click my favorite folders one at a time and select Remove from favorites for each one, the favorite folder disappears, however, if I exit and execute VDJ2024 all of my favorite folders appear again. 
How can I permanently remove them so it stays like this?

I had the same issue. I just went into the VirtualDJ folder and deleted the favorites from there and it worked. Make sure if they favorites are on an external drive you delete the favorite off that as well.
