Could somebody help me figure out why the control buttons of one deck would control the opposite deck and vice versa? I am using VDJ8 with a Denon MC6000 MK2.

You're talking about the buttons on the RP8000? VDJ can't see which side you have each turntable. You need to tell VDJ which RP8000 you have as your left deck and which as right.
 
have you read the manual? assigning midi channel is in there.
