Can I use the Ebox-44 with a mixer and cdj1000's to control virtual DJ?

Yes, it's got two stereo inputs and two stereo outputs so it should work for timecode with VDJ Pro Full.

You'll need to buy the full Pro version of Virtual DJ.
Instructions for setting up timecode are provided in the manuals supplied with the purchase.

For best results, you will need a dedicated ASIO capable sound card with at least 4 inputs (2 stereo) and 4 outputs, such as ESI Maya44 USB, Hercules DJ Trim, etc.
